The only reason they would have been extinct is if they were <em>inside</em> the flood region, and it's hard to believe that there would have been any animals that were absolutely limited to that particular area. We are assuming these animals were to be found outside of the flood region. So it is logical for those certain animals to be brought onboard the ark.
